It's a gamble. If the dealer or Honda thinks an issue is caused by an accessory they won't honor your warranty and their lawyers will be better than your lawyers. There are lots of warranty laws out there for cars. I'm not sure if the same apply to motorcycles.

Exhaust, alone, should never cause an issue when installed properly.

As a general rule, if there is a problem with the vehicle which was caused / likely caused by the customer's modification, then no, such a component problem or failure would not be covered under warranty.

It is extremely unlikely that an after-market exhaust alone would cause any sort of significant issue for the engine, or that a dealership would even care if the bike had an after-market exhaust. If you are really worried about it, just keep the stock exhaust and put it back on to the bike if you ever take it in for a warranty repair.

The federal government has pages and pages in reference to this particular question. The dealer has to prove that the issue stemmed from the exhaust. It's not easy for dealer to say "the exhaust caused it", like they used to years ago to get out of warranty work. You'll be fine with exhaust and intakes, but as Paul said, if you're worried about it then toss the old exhaust and a shelf and save it for a rainy day.
